Why do some links on Windows Live Messenger and other programs still show up in IE?

I've set the default browser to FireFox and i think i actually had to do something else to get my email to open up in Firefox. But there are still some annoying links on Messenger or other products programs (usually from microsoft) that open up IE. How can i set Firefox to the real default browser?
